It would be good if you could choose his naturchakra and the second or even third would be random, you get the second or third then in the course of the game and the completed missions.

I suggest reading over the FAQ page again...
The village you start at has 2 chakra natures to choose from as your primary and a 3rd is only available in the hidden hill village as its legacy.

Yes I know but if you already know which chakra elements one has it is a bit boring and which is also bit stupid that everyone has the same elements in the village

That's not how it works, you get/pick one of the natures from the village you start in, the 'second' nature will be completely random (from what I remember).
